Maybe I'm a little cynical or perhaps a conspiracy theorist, but the NCAA"s new transfer rules seem to amount to free agency for college football. Can this be a ploy to defuse the issue of paying players? Just thinking out loud.
The rules are the same it is now they created a transfer portal in which it makes it easier for players to see their options.

Back then a coach had to release you in order to Transfer, you couldn't transfer otherwise. From what I've read Wilson requested the transfer and O'Brien then released him. You are right though, the relationship was strained by baseball and Wilson's perceived commitment to Football.

Looks like PS is running ahead of the pack for the number of players entering the Transfer Portal. Anyone with a suspicious mind would think that something is amiss in Happy Valley. "Penn State is now expected to lose three of the six players listed at its two safety spots on the team’s depth chart." Anyone who glosses over that point by finds it acceptable should not be taken seriously.
I am seeing that a few other PSU players are going to enter as well. I'd be curious to see a team by team list of how many people have entered the portal.
It does seem PSU is leading the way which does add legs to the "all is not well in NitVille" crowd.

Seeing some sites posting that TE Danny Dalton and OL Alex Gellerstedt are in the transfer Portal.

I thought at first this was no big deal. But it has morphed into something else. This look's like a house cleaning of sorts. Maybe they are pushing out guys who do not want to commit to being elite. If so, ok. But who really knows but the insiders? We can just speculate.

In a year? Yes. In each class? No.
Essentially teams are limited to 25 players per class, but can "manipulate" that number with some loopholes. Early enroll players "Greenshirts" are one way...
If Penn State had 20 players in the 2018 recruiting class, they could technically bring in 30 players right now. How? 5 of our early enrollees could be attributed to the 2018 class, bringing it's number up to 25 and 2019's number down to 25. The player's eligibility isn't affected, so they still get all the time anyone else gets.
There is also Blue-shirting... Basically it's a player who wasn't recruited but you put on scholarship. That means a kid who didn't take any official visits to your school, and wasn't offered or sent a NLI form could enroll, be put on scholarship, and be counted against the next year's total. Essentially they took unofficial visits to your school and everyone knew they were coming. Like handshake players. No very common.
Also Grey-shirting. Essentially it's a reverse early enroll, where a kid isn't on scholarship for the fall semester but attends school part-time so his eligibility doesn't start. In the spring, they are put on scholarship and counted like a blueshirt against the next year's class total.
They are also known to give a few to walk on players. Looking at the list it’s still all guys that would pretty much be 2nd/3rd team guys OR grads that want to go somewhere and start.

So, why is PS being being hit a lot harder than other schools? There are countless of players at other schools in the same position but you don't see them fleeing. And please try to refrain using the sanctions as an excuse.
